What types of errors did the upgraded site display? Did you restore a backup of the Joomla 3 website afterwards into a clean folder and a new database schema?
The first item in your list, mod_weblinks, is installed with Weblinks, which used to belong to the Joomla core, but is now an installable extension. The latest version, 4.3.1, is compatible with Joomla 4 and Joomla 5.
PHPMailer is a library, not an extension. It is required because Joomla uses it to send emails.
mod_online looks line a third party extension.
Many third party extensions are installed as packages, their names start with pkg_ or PKG_ and those items can be found in the _extensions folder, but PKG_JOOMLA is not part of the core of Joomla 3 or Joomla 4.
