By far the best way is to use Akeeba (free will do) this backups the site and data base at the same time in conjunction with akeebas kickstart.php it is a doddle to restore / move sites.
I assume you no longer have the original site? If not does your host do daily backups? If yes ask them to restore the working site and then make an akeeba back up. Now you can update in safety as you will always be able to restore and start again if there are problems.
I suspect the DataBase is the problem but I cant be sure as I don't use yootheme.
EDIT I see you have tracked down the initial problem,well done. Akeeba is still a must for joomla sites.
We do have the site hosted on our own server and we perform daily backups. However, at the moment, it’s not the best time to perform a database restore or make major changes as clients are actively using the site and I cannot afford any downtime or disruptions to their access.

I will keep you all updated. I'm planning to make the next attempt in about an hour and a half, once there is a suitable window to do so without impacting user activity.
